Dortmund’s second-half lead was briefly threatened when Stöger scored from the penalty spot, but they held on for the win.
The result propels them to seventh in the Bundesliga table, just two points shy of a European spot.
Frankfurt remains third, despite a goalless draw at Augsburg.
They hold a three-point cushion over Leipzig, who slipped up over the weekend, and a seven-point lead over Dortmund.
